My protein is at 50% and most of the amino acids are green with over 100%, what does that mean ?

Your protein target is set independently from the individual amino acids. The 50% value depends on your macronutrient target settings.
The essential amino acids have their own recommended daily allowances (RDAs). Though we need more total protein to replace what our bodies lose each day than the sum of the essential amino acid targets. Since you've got all the essentials you won't be limited by them in your ability to build new proteins in your body.
Without the essential amino acids, even at very high protein intakes, you won't have the building blocks you need to replace proteins in your body.
