My nutritionist wants me to count alcohol as a FAT macro. Can I change this in Cronometer?

That seems strange to me, but I am not an expert.
I would do it by creating custom foods, either one for each of my favourite drinks, including carbs if you are tracking that, or a single custom food for a unit or a standard drink.
I agree with creating the alcohol as a custom food and calculating the calories as all fat. It’s easily done, you just have to do the math.
